Is it possible to have intercom functionality between two AdvanceIP v3.13 IP Networked systems whereby a user at Site A dials an extension of a user at Site B and it connects the two stations via intercom (rather than ringing a call) just as if they were both on the same system?

If you are talking handsfree intercom I don't think it is possible. Answer with the speaker key and its handsfree, but I don't think it is automatic.

Our scenario is the following:

Within One System:
When one user dials the extension of another user, the recipient's station answers handsfree speaker like you referenced

Between Two Ip Networked Systems:
When one user dials the extension of another user, the recipient's station rings and the call is connected only when the recipient presses the speaker key or picks up the handset. Ideally we would like this function to behave the same as if it was all within one system.

Also, is it possible for a user at Site A to have BLF status on his Avanti Memory key for an extension at another IP networked location?

A networked call is considered a outbound call, uses LCR to connect. So it will only ring no voice announce.
Yes you can have memory keys set for stations across the network, but still will only ring.
